Can you not just load the books into calibre, and update the series data in calibre, then connect your kobo device and update metadate, without having to sideload the books.
You may have to do something to ensure the book on your kobo matches the book on calibre (someone with more knowledge than me should be able to enlighten you as to how to do this)
