The koreader directory and koreader.app need to be placed into the applications directory.
There should be another koreader.app file (smaller in size than the other) in that bin folder which needs to be placed in system/bin.
If you copy a directory called test to a location that already contains a directory called test, the files in the test directories are "merged".
